Did you enable "minimize on run" option?
You can restore config files from CT Center: automatic(=all) or manualy (just what you need);
BTW, this problem exists from early @glass docking@ feature days.
By disabling "minimize on run" and avoiding unnecessary minimize/restore cycles I got rid of that.
